Run payroll
Create a payroll run, compute and review payslips, approve the run and download payslips and the remittance file.
Updated October 7, 2026
Running payroll in Panatag means picking a pay period, computing payslips, reviewing them and approving the run. Approval is final, so check everything before you approve.
Who can do this: Owner, Admin, HR, Accountant (the Payroll menu)
Before your first payroll run
The first time you open Payroll, the page shows Run your first payroll with a checklist: add employees, configure payroll settings, and create a pay period.
Fix problems such as rates, attendance and pay items before approving a payroll run. A missing SSS, PhilHealth, Pag-IBIG or TIN number doesn’t stop the run (contributions are computed from pay), but that employee’s ID column will be blank in the agency files, so add missing numbers before you file. Employees can fill in their own missing numbers in the employee app.
Start a payroll run and compute payslips
- In the sidebar, click Payroll, then New payroll run.
- Choose the Run type: Regular, 13th month or Final pay.
- Under Pay period cutoff, pick the pay period. If there is no pay period yet, click Generate upcoming periods, or click + New pay period, fill in Period start, Period end, Pay date and Cutoff, and click Create period.
- Click Compute payslips and wait while Panatag computes.
Review and approve the payroll run
- Click Review payslips →.
- Check the Remittance breakdown card above the table (see below).
- Check each employee’s Gross, SSS, PhilHealth, Pag-IBIG, Tax and Net pay. Tick Show employer share & loans to add the SSS ER+EC, PhilHealth ER, Pag-IBIG ER and Loans/other columns. Click a row to see the full payslip. Export draft (CSV) downloads the draft.
- Click Approve payroll run.
- Check the summary: Total net payout, Government remittances (with a line per agency), Company loans & other deductions if the run has any, and Total employer cost. Tick I’ve reviewed all payslips…, then click Approve & generate payslips.
Payslip PDFs are then generated. The done screen shows the same Remittance breakdown, and you can click Download remittance (CSV), View payslips or Back to runs.
The remittance breakdown
The Remittance breakdown card shows what you pay each agency for the run. Click its title to collapse or expand it.
- SSS: Employee share, Employer share, EC (employer), plus any SSS loan amortizations collected this run.
- PhilHealth: Employee share and Employer share.
- Pag-IBIG: Employee share and Employer share, plus any Pag-IBIG loan amortizations.
- BIR: Withholding tax, and the Year-end adjustment if the run has one.
Government remittances is the total of those four. Below the agencies, Deducted from pay is the employee share plus tax, and Employer share is what you pay on top of salaries.
Company loans & other deductions are withheld from pay but stay with your company, so they are listed separately and never counted in Government remittances.
You get a browser notification when payslip generation finishes if you turned it on in Settings → Payroll → Notify this device when payroll generation finishes.
Payroll reminders
Panatag can email owners, admins and HR, and send a browser notification, so a payday or a government deadline doesn’t slip. Set them in Settings → Payroll → Reminders:
- Remind us before payday: if no payroll run has been started for a pay period, you’re reminded the number of days you choose (3 by default) before its pay date.
- Remind us on payday if the run isn’t approved: on the day before the pay date and on the pay date itself, if the run is still in draft or review.
- Government remittance reminders (off by default): a reminder before each SSS, PhilHealth, Pag-IBIG and BIR 1601-C deadline, for months where you approved a payroll run. Next to each agency you can see its next deadline and type your own due day if yours differs.
The default deadlines are the common ones and don’t move for weekends or holidays. Your actual SSS, PhilHealth and Pag-IBIG deadlines can depend on your employer number, and BIR’s on how you file, so check yours and set the due day. Reminders are a courtesy: Panatag doesn’t file or pay remittances for you.
Each person gets at most one reminder email a day, listing everything that’s due.
Retry failed payslips or recompute
If a payslip fails to compute, its row in review shows the reason. Fix the cause (for example the employee’s compensation), then click Retry N failed below the table. Only the failed payslips are computed again.
If nothing failed but you changed something before approving, such as a rate, attendance or a pay item, click Recompute payslips to compute every payslip in the run again. Both buttons work only before the run is approved.
Payslip emails and payslip PDFs
Payslip emails are sent automatically when the payroll run is approved, if Settings → Payroll → Email employees when payslips are ready is on. There is no separate send button. Employees also see their payslips in the employee portal.
To get a payslip PDF, open the payslip from the payroll run and click Download payslip PDF. This is only available after approval.
Mark a payroll run as paid
Panatag doesn’t send salaries. You pay employees through your bank, then record it in Panatag:
- Open the approved payroll run.
- Click Mark as paid, then confirm.
Until you do this, employees see their payslips as Released with the pay date. After you mark the run paid, they see Paid with the period’s pay date. Marking a run paid can’t be undone.
Approved payroll runs are final
Approval is final. There is no void, re-run, delete or unlock button for payroll runs in the dashboard. If an approved payroll run is wrong, contact support at support@panatag.app.
Fix problems such as rates, attendance and pay items BEFORE approving the payroll run.
Payroll run statuses are Draft, Computing, Review, Approved and Paid.
How government contributions and tax are computed
Government contributions and withholding tax are computed automatically from the current SSS, PhilHealth, Pag-IBIG and BIR tables. Each payslip shows which table versions were used.
The pay schedule, pay frequency, contribution timing and workweek are set in Settings → Payroll. Pay frequency is locked after the first completed payroll run; contact support to change it.
